Pedal steels are usually tuned "out of tune" so they sound better. Does anyone do this with lap steel, or is it not worth considering?

I usually flat the 6th tone slightly on whatever tuning I'm playing. That would be the A string on C6, the C# string on E13, the F# on A6, etc.

Jerry Byrd told folks to tune to just intonation... problem there is that the intervals don't sound correct for other roots. If you flat the 3rd, it will flat the 5th of the relative minor in the same position. Still, it sure sounds good with the 3rd about 7cents flat!

Yes, it's a problem. But a good player will constantly intonate with his bar as he plays, whether he realizes it or not. A flatted 3rd in one position may become the 5th or the root in another position, and the player will adjust by ear. I tune the 6th a little flat for chord strumming. If the 6th is tuned to 440 it sounds sour to my ear, when played in a full 6th chord: root, 3rd, 5th, 6th. It's especially noticeable when recording or playing to a track. I think each player deals with the temperament issue in his own way, depending on his technique and the style he plays.

I always find myself tuning the 3rd flat. I have to do it by ear after using a tuner, but chords do not sound good to me unless the 3rd is a little flat.
