If you had to put your sweetened tunings into two different programs because of the inability to tune two different offsets of the same note in the same octave and you have Firmware versions 1.1.0, 1.1.1, or 1.1.2, I have a solution for you. In working with Peterson Tech Support for the past two weeks, they found a glitch in the above firmware versions that prevented tuning two different offsets of the same note in the same octave. If you are having this problem, update to the latest firmware version (currently 1.1.3) and put all your tunings/offsets into one configuration and save it, download it to your tuner and you should be good to go.
