When replacing nylon tuners, if the guitar has short tuners with a spacer behind them, can you just use a longer nylon tuner without the spacer as long as you leave enough play between the spacer and the changer finger?

I wouldn't. The nylon will wear, compress, or otherwise deform faster than a metal spacer, and that might cause minor tuning instabilities. The long nylon spacers may be easily cut to length with a hobby saw, or a hacksaw blade, and then "evened up", if necessary, with a file or sanding stick.

Also, it's really best to avoid having the tuners stick out past the endplate.
