I have a pile of pickups sitting around both from steels and six strings, most are used but some are new that I never got around to trying out. I need to try to get my very messy shop organized a little better. Is there any risk from piling them all in one box that the magnetic fields of these pickups will have a negative affect on each other?

Definitely! Keep them separated by at least 1", and keep them away from magnetic fields (transformers, motors, or other magnetic devices). I recommend wrapping them in bubble wrap and storing them in a cardboard box away from humidity and heat sources.
