I am not sure if I understand your question correctly, so please don't feel offended if I try answering it starting from the very basics, including some things which you already may know:
The chord CHARTS are the charts for the PROGRESSION of chords played in the song. NOT tuning charts.
To mention an example: Simple songs in the key C will most likely have the chords C, F and G (I, IV, V) in it, just like similar songs in the key of D, may have a D,G,A (I, IV, V) progression, ad so forth. They can be played in ANY key on ANY single tuning... including C6th.
If your guitar is tuned to C6th AT THE NUT (open), it will have:
a C#6th at the first fret,
a D6th at the second fret
an Eb6th at the third fret
an E6th at the fourth fret
and so forth... you will find out, it will generate all 12 chords in existence. So you can play along with your C6th tuned guitar to any tune in any key and following any progression.
Or did I miss something in your question?
