C#,F#,C#,F#,A#,C# is just the standard Low G tuning (DGDGBD) tuned down half a step. Chances are it was tuned to Low G but was a little flat.

Here's a clip from 1969 of him playing a Kona. It's probably the same one he played in the 1978 clip. It's also tuned to Open F#. He probably always tuned it half a step low on purpose.
