Can you help me set the 2nd string half-stop on my barrel and two-hole-puller Bud? The 2nd and 9th strings are both on RKR.

It's no trouble to tune the 2nd string open to D# and the 2nd-string lower to C#.

And it's no trouble to tune the 9th string open to D and the 9th-string lower to C#.

But that leaves the 2nd-string half-stop flat.

When I move or turn the 9th-string barrel closer to the bell crank to tune the 2nd-string half stop, the 9th string lower goes flat.

What's the solution?

Either:
1) add a proper half-stop or;
2) add a raise rod on the 9th string to pull it back up at the end of the throw.

On the modern guitars, they adjust the leverage on both pulls, or use the stop screws.

Try tuning the 2nd string open first - then with the knee all the way over, tune 2nd string rod to C#

Then with the lever all the way over, tune string 9 rod to C#.

2nd string should be on D just as it starts to lower string 9.

The tension as 9 engages is the "feel" stop. I can't guarantee that works, but try it.

If things aren't returning, then consider the last time you had the changer cleaned and lubricated, and the springs adjusted.

Yes, it is...but 9 doesn't engage until string 2 is very flat.

Is the barrel on 9 threaded all the way in? When everything is in tune the barrel should still have room to tune in or out.

You could try playing with the string gauges.
Unfortunately, two variables work against each other when you do that.
Yes, as you use a larger core, the string will react faster. BUT as you use a larger string, they get tighter, and tighter strings react slower.
I once accidentally put a .020P on the third string, and the B pedal worked!
I think, until you get the extra rod and swivel, I'd tune the 9th string pull to be the D stop and just don't play the 9th as a C#.
By that I mean screw the 9th string pull out until its pull starts when the 2nd string is at D

That is how I have always done a R&B Sho~Bud, just finished one up for a guy, it works well.
