Well if I understand you correctly....right now the throw is quite long to get to pitch....and you don't want the pedal to go as far, right?? If so; then you want the crank to pull the string to pitch alot quicker and to do that ..you move the rod a hole or two AWAY from the Crossbar; and that will make the change pull to pitch sooner. So now you don't need that much travel on the pedal...>so yes you screw in the Stop screw for the pedal....so the string now stops at the correct pitch. You will also have to retune the nylon tuner no matter how you do it.
But also depending on how far you move the rod away from the crossbar on the crank; you may be creating an angle on the rod somewhat; but shouldn't hinder the feel that much if you move it a hole away; but if you move it three holes away...your gettin' into tension on the rod probs.
