Are you still supposed to tune with pedals down, or do the presets theoretically compensate for that? For instance, should I still hold down A&B when tuning A?

Yes, whatever note you are trying to tune needs to be activated while measuring the pitch. This is true for knee levers as well. The presets just show you how far off of 440 they are, depending on which tuning method being used. Tuning is probably THE MOST cussed and discussed subject on this forum and there is literally dozens of ways to tune a steel guitar.....do a search for tuning and see how many threads come up
